Is it possible to discount a few weeks in which the applicant was not physically in the country of the host organisation, and was not registered there as a student or an employee, in order to satisfy the mobility rule?

Yes. For eligibility purposes, weeks outside the host country are taken into account. The most important thing is to clearly indicate it in the application forms and researcher’s CV (proposal Part A & B2).
